No. MP3's should definitely work with Pinky Pluggo.... that is, IF you're running on a machine with either a G4 or G5 PPC processor.
What model of Mac are you running on???
If you find an MP3 that won't play in Pinky Pluggo, just open the MP3 in
iTunes... select "Advanced ---> Convert Selection to MP3.." and iTunes will
create a fixed MP3 that should open no problem in Pinky Pluggo.

The prefrences only ask for one input source. How can I tell it to use a different input for audio channel 2??
To get multiple decks working with Pinky Pluggo in Live, you'll need to create multiple instances of the Pinky Pluggo... one for each deck you intend to use. Put each instance of Pinky on a separate vertical Audio channel in Live, and select the I/O channels appropriately.
